Today I received four 'long' runs. Even though I have it disabled in my settings.
I was forced to abort 3 of them for overheating my card + not finishing anywhere near 24 hours, can only manage one of them, which is currently running.

Any idea why this is going on, and how to resolve it?

One possibility is this:

Go to your account page on the web site.
Under "Preferences" click on "GPUGRID Preferences"
Scroll down to the profile you are using for your computer in question.
There is an option that says "If no work from selected applications is available, accept work from other applications?"
If that option says 'Yes', and the GPU grid runs out of work that you have selected, it will send you work from any other queue that is available.

If that's not it, let us know and we can try something else.

Hope that helps,
CaptainJack

Thanks for the reply. I've checked and that box is unticked.

Here are my tasks, showing the four recent 'long' ones, http://www.gpugrid.net/results.php?hostid=153538
I wouldn't mind so much, if BOINC was clever enough to assign the long one to the better card, and not give it to the other GPU, even if it was free. (I have two GFX cards, a GTS 450 (device 1), and a GTX 650Ti (device 0). The GTS450 cannot manage them within 24 hours sometimes.

You may be able to exclude the long runs from your weaker card by putting the <exclude_gpu> option in a cc_config. You should be able to specify excluding particular applications (long runs vs short runs) on a particular GPU.
